We have finally settled where the issue lies, and are working with the server company to get it resolved now. My team and I are feeling rather vindicated that it was a hardware issue and not anything we did to the system.
Once the system is up and running again, we'll begin going over what needs to be recovered and corrected. On that same note, the uploader is going to be offline for a spell while we make sure the new server and disk is configured for it.
